Impossible Mission Force agents Ethan Hunt and his ally Grace pursue Gabriel, an agent who previously worked for the Entity, an artificial intelligence. Gabriel ends up capturing the two agents and forces Ethan into retrieving ‘Rabbits Foot’, or the core module, from Sevastopol, a sunken Russian submarine. This would allow Gabriel control over the Entity's source code.

With the help of IMF agent Benji Dunn and new IMF recruits Theo and Grace Degas, Ethan and Grace mount an escape. The team ends up discovering a device that Gabriel used to communicate with the Entity, which provides Ethan with a vision of an oncoming nuclear apocalypse. Ethan realizes that in order for the Entity to survive, it needs access to a digital bunker somewhere in South Africa.

Later, Ethan commands his team to retrieve the coordinates of the Sevastopol, while he and Luther Stickelll travel to London to disarm Gabriels nuclear device. Stickwell reveals to Ethan that he himself developed the malware for the Entity which he class Poison Pill, but Gabriel has stolen it. Stickwell stays behind to stop the bomb, giving his life in the process.

Ethan surrenders himself to the president of the United States, Erika Sloane, who urges his cooperation as the Entity is now threatening control over global nuclear systems. Ethan convinces the president to let him act independently to locate Sevastopol, as there are only four remaining days until Gabriel launches the Entity's global strikes. The president agrees, though much to Eugene Kittridge, director of the CIA, chagrin.

Ethan’s team heads to the Bering Sea, on St. Matthews Island. It is home to a Cold War-era sonar that detected the Sevastopol’s sinking. They manage to locate Willaim Donloe, an ex-CIA analyst who was exiled to St. Matthews Island decades earlier after a break in at the CIA headquarters. He reveals to Ethan’s team that he has memorized the Sevastopols’s coordinates after recognizing its unique sonar signature. As Grace and Tapeesa, Donloe’s wife, hold off Russian special forces in a showdown firefight, Donloe manages to transmit the coordinates to the team.

Later, Ethan is aboard the USS George H.W Bush aircraft carrier in the North Pacific Ocean in hopes of diving to the Sevastopol wreck. He successfully manages to retrieve the model, but he accidentally triggers the wreck to slide down the continental shelf. Ethan drowns, but is rescued and revived by Tapeesa and Grace, with their makeshift decompression chamber.

Now reunited with his team, Ethan details his plan which involves using the Poison Pill to upload and isolate the Entity on a physical drive, which will trap it from the outside world. Ethan suspects that Gariel is awaiting them at the bunker with the Poison Pill, hoping to seize control of the Entity by forcing them to surrender the module.

The team arrives at the bunker and finds it totally abandoned, except of course for Gabriel and his various allies. Gabriel introduces another nuclear device with a countdown for twenty minutes in exchange for the module. Ethan agrees to this, but before he does, he is interrupted by Eugene Kittridge, who wants the Entity for the United States.

In the brawl between the two, the bomb is activated and Gabriel escapes. Benji becomes critically injured and Paris performs emergency surgery, all while Benji guides Grace to reboot the bunker’s systems in order to trap the Entity. Denloe buys the team enough time for all of them to escape, but the bomb explodes, killing him.
Ethan locates Gabriel, chasing him in a biplane. He climbs onto his plane in mid-air as Gabriel attempts to shake him off, but is unable. Gabriel attempts to escape via parachute, but is killed as he hits the plane's rudder. Ethan locates a parachute, escapes with Poison Pill, and reconnects it to the module, which allows Grace to finish the final upload.

Ethan is later found by Kittridge and Jasper Briggs, CIA agent. Despite Kittridge's frustration over the destroyed Sevastopol module, Briggs, revealed to be Jim Phelps' son, reconciles with Ethan. (Jim Phelps is the original IMF team leader.) In London, the IMF team receives the safely isolated Entity from Grace, and then they disperse.
